The Fifers overcame a one-goal deficit from the first leg to win 2-1 and force the tie to spot kicks.
Scott McBride’s header levelled the score before Scott Ferguson put the visitors ahead once more.
Kevin Smith scored for the Bayview side to force the tie into extra-time and ultimately penalties.
Fraser McGhee missed the crucial penalty for the Bully Wee in the shootout to hand Gary Naysmith’s side the win and set up a final clash with Stirling Albion.
